If the museum is owned by a "faith based organization" I believe the courts have already said they can legally discriminate against other religions (or lack there of).

Private funding doesn't really bear on the matter one way or the other. Depending on the state, though, there are sometimes exemptions from non-discrimination policies that depend on the total number of employees. A small business with 9 or fewer employees might be able to discriminate to their hearts' content, for example.
It's nice to know people were making Lattes during the Triassic/Jurassic Period. Maybe we should cannonize the Flintstones.

There are actually exemptions made for religious corporations in the Civil Rights Act. IANAL, but if I read this right, they're covered:
(a) This subchapter shall not apply to an employer with respect to the employment of aliens outside any State, or to a religious corporation, association, educational institution, or society with respect to the employment of individuals of a particular religion to perform work connected with the carrying on by such corporation, association, educational institution, or society of its activities.
